Descartes believed it was the pineal gland — epiphysis cerebri. He called it the principal seat of the soul. In theosophy, it's considered the third eye.
Most people probably wouldn't associate the soul with any organ at all.

It isn't a physical thing, the soul. It's not something you can find with your eyes or hands.
